A terceira temporada de Heroes começou a ir ao ar na Segunda-feira, 22 de Setembro de 2008, começando com o Volume Três: Vilões e vai terminar com o Volume Quatro em Maio de 2009. O Volume Três começa com a tentativa de assassinato contra Nathan, e as consequências que tem no futuro. Além disso, vários vilões escapaM dos confins do Nível 5, e a Companhia tenta recapturá-los. Volume Quatro começa com Nathan dizendo ao presidente sobre a existência de seres humanos evoluídos e a caçada que se segue ao homem.
Volume Três: Villains
O terceiro volume de Heroes, entitulado Villains, vai ir ao ar por treze episódios.

Matt é enviado contra sua vontade para um local distante. Mohinder descobre algo surpreendente por causa da habilidade de Maya. Hiro vê sua morte por uma pessoa improvável.

Trivia
- Season Three is the first season to be broken up into multiple volumes. The original plan for Season Two was to have it broken into three volumes, but that plan was changed due to the writers strike of 2007. However, Season One, Season Two, and Season Three featured the opening scene of the next volume.
- Volume Four, Fugitives, along with Volume Two, Generations are the only two volumes that have no episodes within their respective volumes sharing the same title as their volumes.
- Volume Four is the only volume with no "dark future" that the characters try to prevent.
- Heroes: Season Three was released on DVD and Blu-Ray on September 1, 2009.
